I have bought a replacement alternator as mine was damaged. I expected it to be plug and play but when it arrived it has 3 white wires and separate spade connectors. The only connector I can find with 3 white wires comes from the voltage regulator so I presume this is where the new part connects My question is does it matter which wire on the new stator connects to the block connector on the voltage regulator, the manual doesn't. help at all.

No the three white wires, sometimes yellow, are AC voltage so it doesn't matter how it is connected. The regulator makes is 12V DC, so from there it does matter, hence the different color codes of the wires.
