Just get a tiny K&N pod filter and attach that to the breather pipe.
Ignition plugs straight in using the adaptor loom. Ignition should already be set on default tdm850 program..
Plug in the ignition to your lap top using a RS 232 LEAD ( Serial port to USB adaptor) make connection. Press...READ then....VERIFY .
Click on the BIKE tab ...to see it's definately on TDM850..
Click back onto the MISCELLANEOUS tab....
Check your limiter is set on what you want(default is 9000rpm)
Click on the TPS ...in the box marked sensor...
Calibrate your TPS by CLICK on 0% then click on SET TPS 0%.
Click on 100% then twist and hold the throttle at 100% and click on SET TPS 100% and then release the throttle.
Your voltage values are now set for the TPS ...
Now click on the PROGRAM button and your done...

The link below is for a cheap lead from eBay. They come with compatable driver disc too. For about $6

The hose from the rocker cover is the crankcase breather.
Put a small filter on it as Cobba said, and route it to sit near the bellmouths so that any vapour is sucked in.
You can buy specific crankcase breather filters from any auto shop, or just grab whatever looks neat.
It's not a critical thing but if you overfill the oil or ride really hard it will blow a bit of oil out through the breather, so try to route the hose up to allow any oil to drain back down.
You can buy a 9 pin RS232 <> USB cable from Jaycar, the cheap ones work fine and usually don't need any disc to load drivers.
