..... hmmmm, I'm with Red Rex concerning the gearbox sprocket. For normal conditions the standard gearing is just too tall. Around town a TRX will vibrate, and at 100km the engine labours on anything but a flat road. I, like many others, changed to a 16 tooth front sprocket and this makes a big difference to the bike's feel and tractability. Then combined with some basic carb adjustments (TPS as well) and slipping in a set of iridium plugs the bike will now easily saunter along between 2 and 3000 RPM in 4th and 5th gear. Throttle cable adjustment is critical otherwise the bike tends to lurch, and these engines had the crankshaft lightened by about 15% for the TRX (engine is from the TDM) therefore the engine tends to button off quickly, thus you need a smooth hand. This took a bit of getting used to after years on a GSXR1100......... your experience brought back some of how my bike felt before being given a bit of TLC and dialling into it. Hope this helps and your problems are not due to any major mechanical issues.
