Starting with a clean sheet....
Arguably we got the TRX that we all know and love, because Yamaha wanted a bike to put up against the Ducatis of the time.  Maybe they saw an opportunity in the market place or whatever.  The real reasons why Yamaha produced the TRX don't really matter now.  All that does matter is we got the bike we have, and that it's a bit different as a consequence.   An engine largely off the shelf from the Super Tenere, various other bits from other bikes at the time.  A unique frame made specially to fit.  Some of it works very well TBH, some we think nowadays we can do better perhaps.
So if you were designing a TRX now, and you had a completely free brief. What would you do? What changes would you make to produce a TRX of the future?

Suspension,  replace front with an R1 type suspension 
Give a little more flexiblity with regard to handlebar height adjustment
A belt drive.
Better pillion accomadation.
A spin on /off oil filter.
Fuel Injection with a brief so that the bike gets a better range
Maybe change the oil system so that it is a wet sump, making the bike a little more user friendly (there seems to be continual confusion with the current dry sump system)
Thats about all, except maybe a clock in the instrument panel

I actually really like the styling of the TRX so perhaps wouldnt change it too much.
But the main items i would include are.
Tubular alloy frame
1000cc (130bhp, 100ft/lb) parallel big bang style engine.
Ohlins suspension all round
forged wheels
Carbon bodywork
underseat exhaust system in titanium

4v head instead of 5v (helps economy + power)
900cc
6 gears
USD forks
YZF750 swingarm (hell, they still have the jig to make em in the factory, put it back into production damn it !)
revised pillion seat
revised rider seat
revised riding position (hands / feet placement)
New rear spring.
external oil filter (as someone else suggested)
Front fairing revision.. such as headlight / indicator revamp with maybe LED tail or somethin..

Never.
The alloy frame would still be a tubular trellis frame.
The engine still a parallel twin with the 270 degree firing pattern, just that it will be more powerfull.
It was the looks and the fact it was different, that attracted me to the TRX in the first place.

I had underseat exhaust back in 1988~89. It's hot.  
 
I guess I still like the TRX as is. Okay, a few more CCs a six speed box (or a sorted, smooth 5 speed) and let the power climb to say 11K instead of hitting the wall at 8.5.
I learned to ride and race on primative suspension (by today's standards) so that part doesn't bother me too much. Okay, a cartridge fork and a bit more volume on the rear shock.
There isn't another bike out there that really interests me right now, sure there may be something else in the future but the TRX will always be my first love. I've had more smiles on this bike than any other.
