Chain vibration?

Did my service the other day, and in course adjusted the chain.
Now have a pronounced vibration in the chain around 3500 - 4000rpm, especially in 3rd gear.
Chain seems to line up with the sprockets, by eye, metre long straight rule, laser level etc, graduations on the swingarm (though I know these are inaccurate). Wheel, by sight, though still needs to go to the left a little.
Other than adjustment, what else should I be looking at? Chain slider worn? Wheel bearings, Carrier bearing, sprocket nuts? Other than this, bike seems to be running fine.
Another ?, is the YZF750 swingarm the same width at the rear axle as the TRX? What I mean is, are you able to fit a YZF arm but still use a 160 wheel?

PS to straighten the front wheel, do you undo the top yoke nuts or the bottom ones?
